Is there any way to bild ships wit all three defences? As soon as you research one of them that's what you are stuck with it seems. Kind of a bad move to attack with heavy shields when the enemy have only missiles and mass drivers...

Absolutely. That's what the ship designer is for :) If you stick with just the AI created ship designs, you're missing out.
