[Bug] Files missing after launch

So after I launch the game a total of 4 files always go missing.
1 after only the launcher which seems to be the largest of 18~mb the 4 files total are 19mb.

I have an entire SSD dedicated to steam and excluded from my security software (ESET).
Though I have tried installing it on other disks with same results.

This is the only game I have that has this issue.

From what I see that happens is the Terran ship style disappears from selection
and under ship designing no matter the style I select hull and visual options are gone.
Though not weapons or engines etc. which I found out after trying to edit standard ships.

I also have quite heavy stutters on end turns which I never had till after the DLC dropped.

System:
Windows 10 Pro 64-bit
i7 6700k
32GB DDR4 2400Mhz
ASUS GTX1080Ti
4 SSD's 2 HDD's
BeQuiet 1000W gold
ASUS TUF Sabertooth Z170 S

Some things I tried.
Manual purge of registry entries with the game.
Excluding game folder and entire disk separately.
Disabled security then launch.
Reinstalled at least 7 times across different disks.
Unsubbed and removed all traces of steam mods.
