Some specific abilities only apply to physical or energy damage, but usually it doesn't matter a whole lot.
or just a series question about how to count actually Hull or Shield point lose
it seems that all TRTT's ability is physical so hp lose is not that high

Nothing aside from ability modifers like Halycon's Energy Weapons Rate of Fire Modifying Ability that only effects energy weapons.
Abilities do 100% damage regardless of Armor types.
Weapons take into account their Damage Type -> Armor Type modifiers.

physical damage ability is like the same in DOTA effected by armor
but energy damage attack seems still normal no like magic damage
mitigation affects damage from weapons and abilities (excluding phase missiles).
Armor increases the effective hull by 5% per point.
Damage modifiers from weapons apply to both shields and hull.

imo all the system is from WAR3 so should this physical/magical damage except armor bonus from 6% to 5%

I will refine my comment on the ability damage a bit. It does 100% of damage to frigates which I was thinking of. CapitalShips, Pirate and Titans get 0.75 modifier to damage.
