Shouldn't It Destroy Some Of It?

You konw how the Kostura Cannon frys electrical systems and yet it does not destroy any planetary infrastructure, yet the majority of it would probably be running on electricity?

Why wouldn't it destroy any planet infrastructure on impact?

Aside from the fact that, once again, you're overanalyzing the technology used in Sins, the planet's electromagnetic field would protect it.

Simple as that.

There's no encyclopedia of Sins that tells us exactly how each tech works, and ultimately all this stuff is made up by the developers.  There is no real-life Kostura cannon, and hence no physical principles on which it works.  In-game, the Vasari Kostura has no effect on the planet's surface, and that's really all that can be said about it.

it appears to me that the kostura uses something more complex than a mere electrical discharge seeing as it's capable of stabilizing phase space and causing physical damage to ships and structures

This is science fiction. There are bound to be things in the game that have no explanation.
