If you win with exactly the same population, tech, systems, moral etc...

Does it really matter how the end game is recorded.

Do you always get more points winning by Aliance over Domination ?

Yes. Type of win was a multiplier in the original point calcs, and seems to still work that way, although its magnitude had been reduced.
