The turn should end when the done button is pressed from the city builder screen, not when one build or train is made. I like to line up several builds at once.
Go into "options" and disable auto-turn. I've no idea why anyone would prefer that option turned, I turn it off in every single turn-based game I play. It should be off by default.

Yeah, its proven ludicrous to have it on.
Yes, auto turn is terrible on the first turn of a game, and just bad on the rest of them.
It's only useful in the campaign. It will waste a few of your turns, but it will save you a tone of clicking.
Campaign definite bonus, sandbox game... bonus for AI, not player.
I turn it off, and will never touch campaign
